The solution to deformed joints
When I started using the newer version of Milkshape, I ran into a problem:


After messing around a bit, I figured out how to stop the limb from stretching. When you click to rotate the model, on the bottom of the tab you'll see a check box for Global and Local. The default check is on global: change it to local. You have to do this with every start-up of Milkshape. Problem solved.
